“Host the entire application in Elastic Beanstalk. Create a custom AMI
using AWS Systems Manager Automation which includes all of the required
dependencies and web components.”

Systems Manager does not support creating custom AMIs. Elastic Beanstalk can be configured with a custom AMI with all the required configuration but not via Systems Manager.
